Quick finding. When I contact Big Boss in the room (1st building 2nd floor) with IR goggles Big Boss's reply is displayed extremely fast, almost instantly. Here is the WebMSX savestate.
I've noticed it before, the rate of the text display was set this way from the game's development. Not sure whether the speed of this specific message was intentional by the developers or just a long-lost bug of some sort. Outside of the text itself, the script system only determines message box sizes and whether to prompt the player for next page of text or not. There's no speed setting in that area, so it'll be somewhere else in the assembly. I believe it will be specified by the room. I'm looking at GuillianSeed's dissassembly on github for some clues.
I'll try a build that asks for a player prompt, rather than a timed message and see if it changes. The message almost acts like the player has already pressed the space button to speed up the message or something similar. Will reply when I know more.

- Some codec replies seem to be heard in the wrong place. 1) In the room with the prisoner telling about parachute, Schneider doesn't reply. Instead, he tells about it in the area north to the Hind D area. 2) Diane replies "it's Steve Diane is showering" in the desert area directly north from the Bldg 1.
I have to play the Japanese version to know whether these seeming glitches existed from the beginning.
About Pettrovich it's possible Kojima originally supposed him evil. In MG2 Kio Marv originally says, "he is after me" which "he" might imply Pettrovich.
About huh? thing, did you presume the talker is real Big Boss or Venom? You might know MGS5 players debate whether MG1 "Big Boss" on the codec is really Venom or Jack/Naked. If former Venom is not the sort to say huh, though he has no character of his own and might copy that too.

One question I had with regards to one of the passwords; DS 4 gives you the highest rank. Do you have any idea what DS refers to?

My guesstimate is it's the transliteration of DeSuYo/DeSuYon ("that's the thing"). 4=yo is often used for Japanese puns, and it gets along with the fact other passwords aren't serious. At least DS can't be the Disk Station that wasn't released then
I think that is a very logical guestimate. There was no English one I could think of and it fits with the Japanese ones.

The message positions won't have changed. The hack is just modification of the script area and the font, the rest of the game code is unaltered. Remember that Diane won't be reachable in some boss areas after the boss is dead. I also notice that about Schneider. Sometimes he is set to answer in the same room that someone mentions a needed item and others just outside the room. Not sure what the logic was behind that. When I'm playing, I'll call in the room where a prisoner mentions something and then if Schneider doesn't answer, I'll call in the room outside.

I'm really curious about it, but I wouldn't want to mess with it in the game. It's too much of a change, even for me.

When I originally had the idea, yes, I was thinking Jack/Snake. I'm actually playing through MGS5 for the first time now, haha. I'm not aware of the details on Venom Snake, other than I've gotten the impression that he is a clone or duplicate of Jack. I'll have to finish the game and think on it. I really like the addition and I don't want to lose it, but if it doesn't make sense after I learn what's in MGS5, then I'll have to.
I am trying to play the rom on openmsx 15, but when I start the game, snake automatically runs up and keeps running against the containers. I can't move/control him ?? Anyone have the same problem?

Nop... No problem here. I can control Snake without any problem using OpenMSX 0.15. Maybe a problem with your pathed version? You could try downloading the one from my download site to see of that solves the issue.

The map is divided in different radio signal/coverage areas.
Also, here is a list of rooms you can contact by radio.
I.e.: Just at the begining of the game, after walking north two rooms, you can contact Schnider at frequency 120.79
